In starting of the year she withdrew from the Australian Open and the tournament in Sydney to deal with the break-up of her marriage and as a result she lost the World No. 1 ranking to Maria Sharapova.

In Open Gaz de France in Paris she lost the semis against Lucie Safarovaa. Then she won the Dubai Duty Free Women's Open defeating Amelie Mauresmo and Qatar Total Open defeating Svetlana Kuznetsova.

On 19th March she regained her World No. 1 position amassing US$14 million in career prize money. She then lost the Miami Masters to Serena Williams by 0–6, 7–5, 6–3. She won the J&S Cup beating Alyona Bondarenko. She lost the Qatar Telecom German Open to Kuznetsova in the semis.

At the French Open, she defeated Serena Williams, Jankovic and Ana Ivanovicc to claim her third consecuti ve French Open title and equalled Seles's open era record amassing US$15 million as career prize money. From 2004 French Open, she never lost a match in French Open. In the grass court tournament International Women's Open, she won the title beating Mauresmo.

At Wimbledon, she beat Serena Williams in quarterfinal but lost to Marion Bartoli in the semis. In the semifinal, Henin was up a break at 1–0 and 4–3 in the second set. This match is described till today as one of the biggest upsets in Wimbledon history. She won the Tier I Rogers Cup beating Jankovic.

At the US Open, she defeated Serena Williams in the quarterfinals for the third consecutive time in a Grand Slam tournament. She then defeated Venus Williams in the semis.

She was the only player next to Hingis to defeat both Williams sisters in the same Grand Slam tournament. She won her career’s second US Open title defeating Kuznetsova without dropping a set. She then won the Porsche Tennis Grand Prix and Zurich Open.

At the WTA Tour Championships, she won the matches against Anna Chakvetadze, Jankovic, Bartoli and Ivanovic and reached the finals. She faced Sharapova in the finals and won the tournament after defending Sharapova for 3 hours and 24 minutes. The match was hers’ longest ever match. It was also the longest final in tournament history and the twelfth longest women's match ever.

That year she won at least 10 tour titles that year. That year, she broke the US$5 million barrier in prize money in a year and crossed a total of US$19 million as career prize. She ended the year as World No. 1 and only player to remain No. 1 for two consecutive years after Steffi Graf.
